Looking up the issue I have not found any solutions that work, I have restarted the computer several times, with monitors plugged in and not plugged in, even reset the SMC.
Have been recently reinstalled and up to date.

All drivers are apparently up to date, both operating systems Running my MBP in Mac OSX, with one monitor plugged into a Lightning port, and another plugged into the HDMI port, both monitors work perfectly (simultaneously), so it is not a hardware issue. Any monitor plugged into the second port (as the only monitor) is not recognised. However, if both are plugged in at the same time the monitor plugged into the Lightning port is no longer recognised by the computer it does not even show up as a device in the device manager
The HDMI port, it also works perfectly as a secondary display. if I have one monitor plugged into a lightning port, it works perfectly as an extended secondary display. When I have two monitors plugged into my laptop running Windows 10 on Bootcamp, only one monitor will be recognised at a time.
